The Copernicus Center for Interdisciplinary Studies began its activities on October 1, 2008, as a joint unit of Jagiellonian University and the Pontifical University of John Paul II in Krakow. However, the ideas that eventually led to the establishment of the Center had been maturing in Krakow's academic community for a long time. These ideas took shape in the 1970s with a group of scholars gathered around Michał Heller and Józef Życiński, which later became known as the Center for Interdisciplinary Studies (OBI).

The Copernicus Center continued the tradition of interdisciplinary research initiated by OBI. Its guiding principle from the outset has been "philosophy in science," which involves exploring philosophical questions that lie at the boundaries or foundations of various scientific disciplines. The Center also undertook the organization of initiatives launched by OBI, such as the annual Krakow Methodological Conferences, the publication of the journal Philosophical Problems in Science, and academic monographs. This activity was complemented by a broad commitment to science popularization. Since 2012, it has offered lectures and discussions open to the general public. Since 2014, it has organized the annual Copernicus Festival in Krakow, dedicated to exploring the role of science in culture. It also runs the MOOC platform Copernicus College, offering free academic courses. Since 2013, its strategic partner has been the publishing house Copernicus Center Press.

After ten years of operation, the Copernicus Center for Interdisciplinary Studies was restructured as an extradepartmental unit of Jagiellonian University, with Prof. Bartosz Brożek serving as its director.
